The problem with your plan is that people would have to say — in advance — that they were going to enter 9A or 9B, and it would be a lot of e-mails for the organizers to send out. Other issues have been pointed out already.

The issue here is that anyone who preferred their 9B entry would have to notify the organizer that they were withdrawing their 9A film, which would delay judging of 9A by several weeks. Also, lots of wasted effort.

It doesn't have to be complicated. I'm currently favoring my original plan, but if we decide to have only one winner, than here's how I would structure it:
* First place = Selected winner, taken from both THACs.
*Second place = First place from other THAC (e.g. Overall winner is from THAC 9B, than second place would be winner of THAC 9A.)
*Third place = Runner up, taken from both THACs.
*Fourth place = Runner up, taken from other THAC.
Essentially, the second and fourth place winners would be functions of the first and third place winners.
