I have seen many films that have had this and I am wondering how to do this
The technique is called masking. It involves taking a picture of the flying object with a support, then taking a picture with nothing there and merging the two digitally to 'remove' the support.
mario72 made a program for just this purpose.

Ya I have a realy crappy camera thats not ment for brickfilming and it doesnt have image capture for my computer. What would be the best brickfilming camera? (100$-300$)
The Logitech QuickCam 9000, but as I see you have a mac, you should look for the other webcam from logitech witch is build for the mac (I don't know the name, so you will need to find it yourself on their website)
The QCP4000 works on Mac (but is out of production).
I would Reccoment 'Logitech Quickcam Pro 900', Cheap, High Pixel rate (8Mega-Pixel), Good software, For 'Exposure', 'Light', and such, And works with nearly every Stopmotion software, i can imagine (Not the software called 'Stopmotion Animator', as far as i know)

EDIT: But, the Software that comes, with the LQP9, Dosen't seem to work, on Mac.
Ok I've been practicing a bit more, what do you think of this? 
I found a super macro button on my camera so I can take closer pictures
You can see it on his hands a bit, and there's no shawdow, but it looks quite good.
i use bafran. It takes a picture and it erases whatever is on it. But, you can add a background file to it and have it erase through the picture on top, but not the background one. *
The only problem with it is that you have to get the same lighting and everything except for the minifigures in the picture*

If there is a wall close behind the figure then just use sticky tac, it works for me!:)
