If they use a different alphabet in star wars, how come they have X-wings, Y-wings and A-wings?

Well, if you question that then you might as well ask why they speak English. I think that when you watch the Star Wars movies, you watch them as if you spoke their language, very much like any historical movies about ancient civilizations do.

Aurebesh is simply different characters to represent the English language, referred to as basic in Star Wars. There are some extra sounds in Aurebesh, but for the most part, it is the English alphabet in a different skin.

That's actually a pretty good question. Lucas (or whoever) probably just named the ships like that before anyone took the lore seriously.
