The only way I'm aware of would be to do it manually using a color corrector and keyframes. Given how long that'll take you, the best option would probably be to reshoot. Incidentally, FCE does have a filter called "Flicker Filter," but it's not for light flicker removal and won't help at all--it's for removing flicker on text edges.
