The Story definitely, which is probably my weakest point.
A film should be a well balanced fruit salad with story being the strawberries.

This question here would spark a war of mixed opinions 
If I said 'Quality of the film', I'd get backlash for having no story, and vice versa also on story and the lighting.
There all pretty important, and you do sort of have to appreciate if someone can get a good mix of all of them in a brickfilm, even if someones story is lacking, give them some sort of acclaimed credit for what they have achieved in film quality and lighting 
On another note, I've started to animate again, after a whole long period of awesome live-actioning! My next animation is set to be a short, clay, Lego, action-figure based animation. Get ready for 2016 boiiissss

Story story story! I can watch a movie with mediocre animation if it has a great story. I don't like films that exceed technically, but lack in story completely. Of course, if you combine all of those, you've got a masterpiece, but even films with low technical quality and a great story are enjoyable (see old real movies to see what I mean).
Define "quality". Video resolution and camera specs? Film quality judges the overall quality of all of the parts. You listed just two of those parts.
From a writer's point of view I would say the story. There have been plenty of examples where the story is captivating even when the animation isn't the greatest, or it there is are a lot of issues with the production value. I'm not saying the other pieces aren't important–they are–but story is why you watch/make a film in the first place.
I wanted to ask, because I believe the video quality of my films aren't the best. I can't afford a better webcam, so I always have to make do with what I've got. It means a lot to me that you all agree it's the storytelling that counts, because if you can afford to have all the best equipment, but don't have imagination, then you don't have a good story. Of course, I do also re-enact movie scenes, which doesn't require imagination, but the films I'm happiest with, are the ones I made up.

I think the best thing for you to do right now is to focus on improving your animation. While story has the the power to make a film good regardless of the other stuff, poor animation can detract from it. What separates film from other storytelling mediums is the visual, which makes the animation part of a brickfilm very important. As it goes, the cliche and overused saying, "practice makes perfect", has credibility.
