I've always had problems with light flicker and its really holding my films back from progress. Just so everyone knows where I'm at in my set up I have windows blacked out or I film at night. I have 3 desk lamps all with paper on them to diffuse the light however I'm not sure what effect that has I just know the pros do it. My computer screen is also turned away from the set so the only light is the desk lamp.
Any suggestions?
Do you have all of your settings on manual?
It could be you reflecting off the bricks. Wear a dark shirt and don't stand/sit behind your camera.
Do your bricks/minifigures shine, and do the light change when the minifigures takes out of the set?
Maybe the bulb in the light is loose?
Yeah, it's not likely but worth a try...
Everything seems ideal, I can't imagine why this is happening...
Do you have an example of a video with the aforementioned light flicker that you could show us? To like see if that gives us any ideas of what's wrong...
Make sure first of all you are on manual settings, Gain, White Balance, Manual Focus. Since that may cause the light flicker, are you filming during the day or night? Since if the room has windows and you're filming during day, the sunlight could be the cause of your flicker. Also make sure your body isn't exposed to the set causing reflections on the bricks. Make sure the exposure isn't too high either so it's super bright.
Don't hurry into the next frame. When you put your hand over your set, move the piece a little bit, move your hand back: don't hurry in to capture the frame. Sit back for a second and let the camera get back to the normal lighting, then capture the frame. This used to happen to me, and after using the method I just explained, it seemed to go pretty much away.

Adding a two second timer really helps, too. 
Seriously, I love that method sooooo much.
If none of the above work, you could try using another lamp. Some lamps flicker a tiny bit, and it's really noticeable when you use them for stopmotion.
Does the lifeview window flicker, too?
Try to minimize or reflecty bricks, also experiment with black entrances onto set. It kinda does something to the camera but I did something to fix it.
