Multiple Times I have tried to script and then bring it over into stop motion but all i end up with is me pulling my hair out and bashing my head against the wall because it ends up looking horrible.:mad: Can somebody create like a min script and walk me through doing this?
Right, I'm not sure if you mean you need help writing a script, or you need help animating the script, but I will do my best to cover both...
I've written a short script in the same format I write all of mine. And next to it, I've put coloured sentences describing what to do on each part of the script.
Short script:
INT. CAFE - DAY This is the name of your set, and the lighting.]
BILL and JOE are conversing at a table. The two figures are at a table prop, animate their dialogue with hand and body movements.]
CAMERA SWITCHES FROM BILL TO JOE AS THEY SPEAK The camera should point at each one's face as they speak.]
The following is a basic dialogue conversation, what you need to do here has been covered.]
BILL
I don't know what to do, Joe, if I don't pay up soon, we'll be out of our house and on to the street.
JOE
Is it that bad?! Can't he delay the payment for you? Sure ly he can see that you literally can't pay up!
BILL
He doesn't care, he just wants his money.
JOE
Well then you need to find a way of making money.. Do you have any valuables that you wouldn't mind selling?
BILL
No, we already tried that.
JOE
Then, perhaps a way of saving money? Are you paying for anything monthly that you could do without?
BILL
Nope, we only have the bare essentials... I wouldn't come to you if I had any other way.
JOE
Don't worry, my friend, we'll think of something.
BILL
Let's go outside, I need some air.
JOE and BILL STAND UP and leave the table. I put mian actions in CAPS so you can see them clearer. This means that you will animate both of the figures standing up from the table, and walking away using a basic walk cycle.]
EXT. STREET - DAY Name of the set, lighting.]
JOE is staring at a poster of a golfing tournament which is hanging on a lamp-post. Describes the position of the JOE character. Most likely standing still, with his head back looking up at a poster on a lamp-post prop.]
BILL
I don't know what I'm gonna do...
JOE
Hang on Bill, I think I have an idea....
THE END Self-explanatory.]

I personally like to colour-code my script
Im not sure what you mean either, but i am guessing, that you have a hard time matching it up with the animation?
If that is so, then a easy way to fiz that is to record all of your script first, so that it will give you how much time you need to animate them talking or whatever...

You're kind of missing a step here. That's storyboarding. A storyboard looks like a comic strip, but without the speech bubbles (the audio goes under the pictures). What it does is help you plan the angles, charater and prop position, and movements you want, along with a little basic pre-build set design.

Yeah, you could do that. But it's better to have a plan that's on paper (or in your computer). Planning helps eliminate possibilities. If you don't plan, you could end up doing it and discovering the other possibility is better.
You've got to be constantly thinking about your story. Let your mind think for itself...let it go crazy with ideas...then you can compile the ideas and use them. One way to expand your imagination is watch futuristic films and suspenseful films and of course live action. Works for me ALL the time. Also, visualize every shot you have in your movie in your mind to get a concept of the set and camera angles you are going to use. 
There is a great scripting program by the name of Celtix. That should help you.
Personally, I just write stuff out on lined paper or type it, without any real formatting.
