Well I've got my idea already now to start scripting.
I've got two potential ideas. I need to flesh them out before I stick to either.

does a minifig with white arms and grey hands count as a mod element?
Crap, had to wake up an hour and a half after it started. Well, off to scripting!
It's funny how a minute after I woke up I get an idea.
Let's get started.

Quick question: is it okay for our film to be in black and white?
I'm a bit confused, it says the mod element must be present in every frame. So if there is a pan or dolly shot, it has to be present in the entire pan, or can it be present at the end of it?
Well, when 1 mod element goes out of the screen, you could put another one in your set to make sure it's in every frame.
Is that color mod when i place white piece above grey
Well, white and gray is still white and gray when you take away the colour.
