I watched The Creator's Lost Tool and figured that the water effect was just fine for me :)
Maybe you can use that technique?

He seems to of animated the minifigers as if they were walking in deep water along with a blue filter. I would also say the use of sound was what made it believable.
alternatively you could put a blue screen behind a water tank and then use that to overlay.
That wouldn't work at all. The blue from the bluescreen would be reflected a lot in the water, plus the fact that water is a bluish color, so in the end result you would end up keying out most of your water also. It would look like a terrible shot if that happened.

I laughed really hard at that, fib.

One thing I can suggest in editing in FCE is you can color correct the footage and make it look blueish.
I've been hard at work trying to find out how to make a minifigure stay held up in the air against a blue/green screen (so I can easily animate it) though, so I don't really have anything to tell you on how to make a minifig look like he's swimming. Hope this reply makes sense, I'm a little sleepy right now.

Thunderbirds is the best programme to ever come out of Supermarionation. But anyway you could use 3D modelling to make a water effect and overlay it on your film, I doubt it would be easy to do. alternatively you could put a blue screen behind a water tank and then use that to overlay. I wouldn't use a green screen because this would make the water look green, where as the blue screen would look more blue. But I don't know for shore what it would look like. I recommend you do a few tests with everything people suggest.
