Lighting Test - Day, Shades

So I made this short walk cycle as a test to see how good lamp shades would help reduce light flicker. It seems to have work, as I believe the only light flicker remaining is caused from daylight filming (naughty, naughty).

Anyway, I shoot with a Nikon D3100, which being a DSLR, is supposed to produce higher quality pictures than webcams (right?). When I watch my movie in SAM Animation, the movie does look high quality, however, when I export it to .mov, a lot of the quality seems to get flushed down the drain. You can tell in this walk cycle, with the blocky back wall to the left, and a bit of fuzz around the minifigures face. What I'm wondering, is if this is due to the light flicker, or if it is in the export process. If it's the export process, what is the best file extension to export it to, or how can I export HD with SAM Animation?

A lot of the obvious pixels tend to appear on darker spots, and in waves.
