Nope, After Effects does visual effects and graphics, not 3D animation (at least not true 3D). Two completely different products. Maya is similar to Blender, Cinema4D, Carrara, etc. all 3D computer graphics software. After Effects is similar to any video editor that has visual effects tools.

After Effects can be used for stop-motion, but at the editing phase, not at the animation phase. If you want a fig to walk two steps in 1 second at 24 frames, you have to animate at smaller increments. You can then use After Effects to string up the images together into a video, apply color corrections, visual effects like lens flares, rain, lightning, fire, etc.

Maya as in the 3D computer graphics software? It's not a video editor, although video is a product of its export. The only reasons you'd be importing jpegs into it is to set textures for the shaders/materials or to use as reference frames to set up your 3D camera for match movement to insert 3D elements into live footage.

You can set fps to 90 if you wanted to but it has nothing to do with your stop-motion animation.

Maya is for 3D modelling, 3D animation, and visual effects. If you intend to add 3D elements into your stop-motion footage, your footage will only be used to match camera settings (position, angle, focal length, etc.) and match lighting and material settings. If you animated at 10 fps, then that's the highest you should go when you export your 3D footage, otherwise, it looks out of place when 3D elements move smoother than your stop-motion.

It's a power drill you got there, not a hammer.
